Did you mean the option key shortcut for viewing concealed password? If so we didn't remove it, it still works fine in 3.9 for me. Very strange indeed! I am talking about the shortcut to toggle display/conceal passwords ... was ALT CMD P or CTRL ALT P ... something like that. Pressing ALT still displays passwords, but only as long as I'm pressing it.
This one - shortcut missing, since upgrading to 3.9:

It sounds like the issue here is twofold.
(1) The default keyboard shortcut was removed since it contained the Option key and this led to great confusion with the Option key toggling password visibility "on the fly".
(2) I was able to reproduce the problem of not being able to set custom keyboard shortcuts via System Preferences. This looks like a Lion bug. We'll investigate a bit further, but we may not be able to resolve this one ourselves.Flag 0
